Good morning!
I’m not sure how much I will be able to help you here as this is more custom related as well about a third party plugin I am not familiar with. However, if I understand you correctly, you want your flags to be a menu item but without a label showing? What happens if you put a blank space and then your shortcode in? The other option is perhaps use their code to put it in where the social icon bar is…although this means using a child theme to modify the header.php file.
